Recently, a Google Adwords user asked this question.

According to my experience, the tracking redirect will not affect Google Adwords auto tagging. I use Facilitate Digital tracking redirect with several SEM campaigns and so far the Google Adwords auto tagging works perfectly with it. The auto tagging "gclid" variable always appears in the the landing page URL.

Google created auto-tagging so that large and small accounts could easily
see how their AdWords keywords were performing from click to conversion and
back to cost. Auto-tagging automatically associates a parameter with the click
on your ad which then allows Analytics to report the details of the click.

To disable auto-tagging:

1. Sign in to your AdWords account
2. Click the My account tab and select ‘ Account preferences’
3. In the Tracking section, click Edit
4. Deselect the Destination URL Auto-tagging checkbox
5. Click Save changes
